The SpaceX Dragon capsule carrying Doug Hurley and Bob Behnken fell in the Gulf of Mexico, south of Pensacola, on the Florida Gulf coast.
A recovery ship entered to collect the vehicle and remove the men.
The touchdown marks the first manned water landing in the US since the final departure of an Apollo command module 45 years ago.
Hurley and Behnken's capsule hit the water at approximately 14:48 EDT (19:48 BST; 18:48 GMT).
Private vessels approaching the Dragon were asked to leave amid concern over dangerous chemicals being dumped from the capsule's propulsion system.
NASA Administrator Jim Bridenstine said the presence of the ships "was not what we expected."
"What is not common is that bystanders approach the vehicle at a short distance with nitrogen tetroxide in the atmosphere; that is not a good thing," he said. "And we have to make sure that we are warning people not to approach the spacecraft in the future."
